The thing is that the time Samus is in probably has the technology to completely transform your body into the opposite love (I mean she was infused with Chozo DNA ffs), so even if Samus was trans, you wouldn't be able to tell.

at no point has Nintendo referenced samus being transloveual aside from that one guy who was like "samus was once secretly a man!!!" and the original manual where samus is referred to as a "he" to surprise the players when her true identity was revealed

Well technically males do have boobs but they aren't as profound as a female's
