Case fans are controlled in the same way; check the BIOS.

Depends on your setup. More than likely the case fans aren't even connected to the motherboard.

they also act as some sort of "filter" for the power coming off the wall but i wont say much on that as im not certain.

Depends on the quality of the UPS you buy. If you get an expensive one, your computer may be running completely off the battery which will be a lot "cleaner" power than an outlet.
