Your processor may also be responsible since, although it's 2.4 GHz, it's only dual core and not quad core
My old "AMD Radeon HD 6570" would run the game at around 75 FPS on near medium settings.

My Graphics Card was the only change here.

I can't get TF2 to stop going jumping from 60-30 FPS
I've already tried reinstalling the game and disabling steam cloud.

Are bosses supposed to feel like they take forever? or is my weapon really weak for what I'm doing? the basic monsters don't put much of a fight.

I can play FPS games fine with a keyboard and mouse, but I just can't at all aim with the 3DS.
I'm not sure if I missed something on the control options, the onscreen d-pad is just horrible to use. Super training in the 3ds pokemo  games control just fine I don't get why capcom has to suck.
Are there any alternatives?

After not touching this game in forever how doses my gear stand today?
I don't know the names so I'll just describe them.
Some katana for supporting Japan from that disaster, The blue jump spring thing, Some fire potion that made you fly, and some batman boomerang rip off that seemed to 1-shot people most of the time.
