I emulate N64 games and I use controllers, so I can help you here.
You shouldn't emulate the N64 without a proper controller. No controller that I have found can properly emulate the control setup of the 64, but you can get close.
(You need Xpadder for this)
-----BINDING KEYS IN PROJECT64
Bind everything like you would normally, but for the C buttons, bind it to something on your keyboard (Ex: Arrow keys)
-----BINDING KEYS IN XPADDER
This is the best way to set up the controller and works well for all games:

Bind the C buttons to what you binded in Project 64
(C(R) = right C, C(D) = down C, etc.)
Links for everything you need:
Xbox style controller (I use and recommend this one)
Logitech Dual Action (I also have this, but it's not as good as the other one IMO)
Project64 (The best N64 emulator)
Xpadder Site (Trial is limited, I recommend buying it)
