I'm not really used to Milkshape 3D, so I'm having trouble selecting faces to assign.  Can anyone lend a hand?

When checking the transcluent thing in the edit menu, you can mark additive to make your trans thing's color depend on the vehicles color.

The model itself only holds the names of the materials and where they are assigned. Simply put 16x16 .pngs with the names of the materials to the same folder with the model and it will work in game.

No.  The model itself just contains where those .png's should go.
When adding materials to your model, you should name them different things, or leave the name as a default.  Then, when packaging this model, you add 16x16 .png's that have the same name as the material in the model.
