Let's say I join a server with a custom Slate edit (with a custom water texture) that I do not have. If I have download textures option enabled in the options, wouldn't I download that texture that I do not have?

No. A workaround for this exists:

};

Then where is that option used for? Do I enter that code to my .mis file?

You download models, textures, and all that stuff for maps. The options to download different stuff is for addons.
