You need a photo editting program such as photoshop, paint.net, incscape, gimp, etc.
Then you can probably find a tutorial on one of their forums to do transparency. Its as easy as deleteing a selection though or apply a transparent color to the area for those programs.

Paint.net isn't MSPaint. MSPaint (the paint that comes with window) cannot do transperancy.

I've been told trans'ing on Paint.net breaks the image

I use paint.net all the time. You are wrong sir. How would it "break the image". It may be the quality your saving it in if your using paint.net. You may need to set it to a higher quality to get the transparency working.


GIF doesn't work on Paint.net
You need to seperate each image from the gif and trans them manually through Paint.net.

 You can go to PAINT.net
Make some pictures and then make them like animating them.
Then you are set.
Go to http://www.picasion.com
To make your gif.
WARNING:
You can only make a gif with 10 pictures in total.
Then you click "Normal-300px wide" then click Advanced.
Then you put in 75 or lower.
