Will this method support custom preferences files?  If I wanted to maintain my own client / server prefs and have them save back to my .zip file, would that work?
You cannot write to zip files.

If you store things as $Pref::Server:: or $Pref:: variables, then they will be saved into the normal client and server prefs.cs files automatically.  If you want to maintain you own configuration files specifically for your mods, you should write to a different directory.  I'd recommend base/config/client or base/config/server for preferences or a sub directory in add-ons if you're storing a lot of stuff like persistent character files or something.

If the use of .zips for add-ons is the new universal truth, I'd recommend Add-Ons/Preferences/<Add-On Name>/.  That way people don't have to guess.  I imagine that's what I'll do.

What will this mean for Add-ons you don't have when you join a server? Does it download the files into a ZIP or does it download the zip or does it download them into a folder? Also another thing I would like to know is if I set some thing to be downloaded like a decal that is not in the Add-ons folder will that file be zip'd once downloaded?

It will not create .zips for you as far as I know.  It'll be more of a virtual folders kinda thing.

Even though that v9 Add-ons cannot fail thing, this can still apply to Decals and any maps etc.
