I was thinking it could be like a naval aircraft carrier, but in space, with a flight deck on top.

That's the plan.
Though it will discrete, as in it will be inside the ship instead of sticking out like a building.
Also, as a bonus, there will be two flight decks, for extra support in fighters. yay.

Which would be excellent.
I don't know how you could fit a fighter wing in a ship smaller than the Danube.
