I'm sure the missile system would be very easy with a 2D game, but I have no idea how angles work in 3D.

From what I've found on the internet and understood so far it's basically just one additional value. But I'm probably wrong.

I just realized Python has a function to calculate the angle between 2d and 3d vectors. Maybe that will help a bit.
