In most theoretical situations like that, a lot of ships will never enter any atmospheres. They would be constructed in space and such. If certain cargo needed to be brought down to a planet, a smaller shuttle would come to load it up. |

Theoretically, ships like the Constitution class(Star Trek) would fall apart entering atmo, hence why ships are built in space and never enter atmo. |
