Make sure both sides accept passengers/whatever cargo you are transporting. Also, to make stations that are part of existing nearby stations instead of making a new one, ctrl+click while planting a station.

build them in cities and towns. When you're building them, you'll see the white are around them, that's the are around the station that send cargo to the station. So if you want passengers or mail, you have to have houses in that area. Also when you're planting the station, the window will tell you what the station accepts and supplies.
