Lauren Faust developed both season one and season two. By the time she had given up her head-director position, the stories for the episodes were already finished. What has probably been done in her absence is the animation.

The team actually worked on both seasons simultaneously at one point because Hasbro/The Hub was rushing them.

considering Lauren Faust is still with the show, as a Consulting Producer, they will continue to refer to her with questions and whatnot. The original team is still doing the work, and they still can contact Faust.

It's probably safe to bet season three is in production at this point (early stages I would assume). Even though Faust won't be at the helm, she'll be like Cranky Kong giving tips at every given point like in Donkey Kong Country.
