I've heard Shadowmere referred to as male some of the time and female some of the time. I personally believe Shadowmere to be female, as that's how she was first introduced to me by Lucien Lachance.

"Mere" (Shadowmere) means "Mother" in French.

A mere is also a word for a pond. Considering Shadowmere is presented to the Dragonborn from a shadowy mere, it seems fitting.
Partially related, a mare is also a female horse. Mare sounds like mere.

That settles it; Shadowmere is by no means a male horse.
