As I recall the Hidden Bases in Gen 3 required  you to cable-link to share them with others (if it was even possible to have friends play in them) and that didnt make it an easy feature to share.
In gen 4 it was better in the Sinnoh underground, but it only worked through local console-to-console wireless connection, which made it limited when you didnt have other friends nearby with the game.
They could have reimplemented it in Gen 5 but it would face the same issues as Gen 4 being on the DS system, which didn't have great online access/play.
They couldve brought it back for Gen 6 as online play is much better on the 3DS, but the logistics of fitting it in might have made it difficult, and working out how best to make it online may have been an issue. It's also just arguably not worth their time to try programming it in. It was nice, but perhaps there's not much call for it.

Damn... The worst part is I've since lost my cartridges of the games to continue. ROMing them would just be cheating to get to a point I could mess with them, which obviously isn't as fun. They were interesting to mess with. Some had holes in the floor which you could patch with objects, so it wasn't just decorating - You'd be expanding your bases based on objects you get. More access. It's like you found a house and made it homely (good way).

Strange, I thought there were more.
Regulith:
There's an interesting mechanic that was introduced this generation that I haven't heard about until now; wild battle items that appear on the battlefield instead of in possession of the wild Pokemon

You may have seen certain objects appear behind the wild Pokemon, such as trees or suspicious-looking rocks, that in reality can give you an item if you use a certain move in battle

Serebii has a list of where these items can be found as well as what moves you can use to retrieve the item here
sir dooble:
That's a really weird and cool feature.

It's not mentioned anywhere in the game?
'Cause I'd have probably never have worked that out without getting it by random chance.
