I don't think you can, it sucks.

You can take ones off that you put on but when you take them off they don't go in your inventory.
To remove the cubes click on them and drag them outside of your inventory as if you're dropping them on the ground.

Yes you can.
Left-mouse click on a block you want to remove, and drag it outside of the customization window.
It will be destroyed in the process though.

there's no point in saving spirit cubes, because they need to be used on a weapon around their level.
So if you have a +5 spirit cube just stick it on a weapon, because when you get a +15 weapon it wont be able to go on it.
