And better still, they have good staples for any deck.

It's probably best to choose a certain archetype or at least attribute or monster type and base a deck around that as purely as possible.

The Lost Sanctuary structure decks have like all the main Agents staples in it, I definitely recommend it. The Dragon's Collide structure deck also has alot of nice cards, as well as the popular Chaos Sorcerer, Blue-Eyes White Dragon, and Red-Eyes Black Dragon.

Hmmm.
Fury From the Deep
Or
Gladiator's Assault (normal booster packs or special edition, can't find a structure deck for it.)
Or
Duelist Revolution + Hidden Arsenal 2 to get the naturia cards?

Yeah, I have the Lost Santuary Fairy deck, though I've made a lot of adjustments. It's a shame that the Agent of Earth is now limited, but using Earth, Jupiter and maybe Venus is still worthwhile. Tbh, Archlord Kristya is more important than Master Hyperion though.

My friend has the Dragon's Collide deck, and I have to say, Red-Eyes Black Metal Dragon is fantastic. So long as it only uses light and dark attribute monsters it works really well. Chaos Sorcerer is great as well, but not being able to attack the turn its effect is activated is a slight weakness if it's the only monster on your side of the field.

I don't suggest Fury from the Deep, as many of the included cards are banned or limited. Gladiator's Assault could be neat, but as you said it's just special edition, so not really a structure deck. Hidden Arsenal 2 is amazing, really any HA is. Duelist Revolution is really neat as well.
