[spoilers]The turret thing makes sense, but there is a poster in Rapture that says bathysphere travel is denied so I think it is either happening during Bioshock's events or after. Also the reason you can use the bathyspheres in 1 according to the wiki is because Jack has a genetic signature close enough to Ryan's.[/spoilers]

there are trailers and mockumentaries that talk about a fallen incarus (columbia) and how the only remnants of the floating city are voxophones sitting atop mountaintops and cliffs

well if you get against the door and listen hard, you can hear anna crying and laughing and stuff, meaning you're in timeline b

at the end of the credits, you are brought back to anna, meaning one of two things: the first being that liz simply sends you back to another alternate dimension where comstock never existed and booker was the only who remained
or 2: it was all a dream in your drunken state and the dream appeared so vivid that you awoke and questioned anna's existence because of the experience /spoiler

the popular theory is that rapture and columbia do exist in the same universe, but because the US government essentially erased their existence, and their own isolationism, that they became all but unknown to much of the known world. it's not like air travel was super common back then, and we didn't exactly have satellite imagery, so it simply stayed aloft, unabated, for who knows how long. besides, the protagonist in the first game conceivably didn't remember anything about the city, only being brainwashed to bring down the plane at some point. so, who knows, maybe they're both alternate timelines. /spoilers
