If pecon's last post did not help, then you may have an add-on interfering with the pref saving.

Start a server and then type this in console:

--- Code: ---trace(1);quit();
--- End code ---
Then post your console log.

Enter the following into the console:

$Pref::Server::WelcomeMessage = "Welcome to my server.";

Try using quit(); right after that just to test saving it once.
