you could just make a new image at like size 100x100 and zoom in on it.

My adventure panels are 100x70 pixels. Sprites are done on small scale with the pencil tool. Turn on Paint.net's grid and try to make a pallet to keep the color diversity low.

Oh, and try to avoid super dark outlines. Such as black (Unless thats the style you are going for. If thats the case, everything should have a black outline)

Nop. Use Nearest Neighbor and scale up the project by whatever you want (I use 500 Percent)

Why wouldn't you just use MS Paint with the pencil tool? Can someone explain that to me?

You can use the "binary" tool in SAI. You could make some sweet pixelart with that.
