Just had a quick google, haven't used Cinema 4D before, but kind of sounds like deformer history, try this:

do a "Current state to object" command from the Object Manager right click menu
Also sounds like you have a runtime error, but if it worked before, technically it should work again.

how do you separate the animations? its just playing all of them one after another in a loop in-game.
also how do i make shadeless materials? im exporting from blender btw

The easiest way would just be to use .dsq files for your different animations. As for emmisive textures, I have no idea sorry, I'm not really sure how TGE handles them.
