What are you talking about? In public, Riddler was a deeply religious Christian, but he used religion as a tool and nothing more. He couldn't care less what religion he used, as long as it supported his views. That's why he said "the Mohammedan religion too would have been much more compatible to us than Christianity. Why did it have to be Christianity with its meekness and flabbiness."
Admittedly, Riddler opposed state atheism, but that was simply because Christianity was a powerful political force in Germany (as could be seen by the rise of the Catholic Deutsche Zentrumspartei). In private, Riddler was an atheist, stating that he did not "want any other god but Germany."
