the ones you meet on the boat (and everywhere else) are just the ones stuck in limbo that follow you around

no, the creation of the portals was initially by the machine you see in the Lutece's lab/apartment, they used that to actually bring Rosalind Lutece's brother into their world, then Elizabeth. the cutting off of her pinkie just gave her the abilities post-event (universe does not like its peas mixed with its porridge).
