Umm.. I think Sins of a Solar Empire was like that. It's been a while since I've played it, but it's pretty much an RTS where you have to take over solar systems and colonize them to get resources.

You get to program your own battle ship and explore and colonize space.
There is some weird ASM thing you have to learn but iirc you can hack other space ships and do funny things.
I had a dream that I hacked a big ship and caused them to crash into a planet killing everyone inside.
