Obviously the plague. As far as I'm aware there's no way to treat Ebola.

The plague has a shorter incubation period, but you will experience terrible pain for a shorter amount of time before death. Ebola will give you a longer incubation period, but it will take much longer to die, also in excruciating pain. So I'd still go for the plague.

I could be wrong but with today's medical advancements Bubonic Plague would be curable, more likely treatable. Back then even a bad cold would be a death sentence. So I'd go with the plague.
