Well, you see no evidence of Combine technology outside of the testing center after GLaDOS was defeated, so maybe a part of Earth is free from the Combine...for now.

I thought Portal took place before the Resonance Cascade, which is why there is the whole dispute that Aperture Science has with Black Mesa.

I can think of something:

It turns out that the portal testing facility was just a small part of a huge Aperture Science compound, now Chell is somehow still alive and must escape while the Aperture Science CEOs try to kill her.

That aperture lab is empty.  It's run by glados and has nobody else in it.  And if it wasn't empty, I'm pretty sure they would have died.   Also, that sounds too much like HL1.   Big explosion that you caused and you saw too much.  Now the government is trying to kill everyone.  Except Half Life has more depth to it, and more going on than just the government.
