The last CTF update added various options for single-flag games.

Neutral Flag Spawn - Any player/team can pick it up
Neutral Flag Capture - Any player/team can score with flags there
Team 1/2/etc Flag Capture - That specific team can score with flags there

That way you can make ones with teams taking a flag back to their own spawn or a specific contested area by all teams to score.
