Why would valve suddenly release another game with Portal 2?  Portal was in the orange box because valve wasn't sure it would be successful, now they know.  Valve already knows both games will easily stay afloat, so there's no reason to release the two unrelated games together.

Maybe because of Aperture science being brought into the story of Episode 3 it would make more sense to show what aperture science was doing with the portal device while Gordan does his thing for half life.

And the fact that their both great games and valve likes money.

While it would be neat for a portal gun to be in the game, the game would be made very restricted. Because of HL2's environment, it would most likely be very easy to get out of a place or portal across level loads.  This would probably be a huge level design issue, and would make the game not very fun to play.
