Edit: Okay, I'm guessing you think the Engineer is smart simply because he has the power to build sentries, and you think Applejack is dumb, simply because she's a cowgirl pony who works on a farm.

I, however, think that Applejack is actually one of the most intelligent characters on the show. It's almost as if you've completely ignored everything about Applejack besides the fact that she works on a farm.
