I want to upload videos to youtube and windows live movie maker just makes it into a stuffty format that I can't use called .MSWMM.

You have to click "Publish Video"

It will save the video as a .wmv format so you can add it to youtube.

.MSWMM format is a Windows Movie Maker format.

EDIT: Lets say you aren't finished with the video, you save the video regularly and later you can go back and edit it.

Oh and I also can't import .FLV files.

The regular Windows Movie Maker isn't that bad if you have creativity and if you are willing to not use default colours/images/music.

There's really not much of an alternative, i'm afraid, you can either find one that's free and hard to use with 'meh' results, and expensive but easy to use with professional results.

Because Movie Maker doesn't support flash videos.
If you're downloading stuff from YouTube, download them as .mp4 instead of .flv. It can import .mp4.

Well, thats because you're saving it as a project. Save it as a movie file.

There's a free version, and a "Pro" version. The "Pro" version costs money. The free version allows image overlays, audio overlays and all of that stuff you need.
