Now, me and my brother both want to make a webcomic. But I can't find a good program. I've making comic layouts using Paint.net or GIMP but they always end up looking weird. Oh, and it needs to be free.

I dont think one exists.
Just make a Base and use that one over and over again

ONE MORE THING:
I'll need to save the layout as a file that can be opened in Paint.net. Because I'll need to make the inside of the boxes transparent. Because I'm gonna do the actual artwork in MyPaint under a different layer.

Just select a template and then click upload to save it.
(I think, I've never used or heard of this before.)

Use GIMP to make boxes on a transparent canvas, while Snap To Grid is turned on. Anti-alias is optional, but it's best not to turn it on for crisp, bold lines.
