Don't use Libraries. Just collapse Libraries in Windows Explorer and use these folders instead:

C:\Users\<you>\Pictures
C:\Users\<you>\Videos
C:\Users\<you>\Music
C:\Users\<you>\Documents

Open each folder, right click Favorites, and select "Add current location to favorites".

I wouldn't use the librarys anymore, make a new folder and move them over there.

Anyways, OnTopic: I had this same problem so I just made new folders and named them Pictures, Documents, etc.

The problem is he used the original library.
I never used them before, I always either had them
A: Cluttering my desktop
B: In a extra picture folder
C: In a hidden location (steamapps folder lol pr0nz)

As I said just stop using it, your best bet is to take them to another folder.

You don't need to move the files to another folder. Any changes made in Libraries>Music will happen in C:\Users\<you>\Music. If he just opens C:\Users\<you>\Music instead, he won't have library problems, as it's just a normal folder.

The files are always physically stored in C:\Users\<you>\Music\, libraries is essentially just a set of shortcuts that are supposed to be for convenience. When he adds files to his Music folder, he does so through Libraries\Music, which is unnecessary, and is what is causing problems. He doesn't need to move his music to a new folder, he can just open C:\Users\<you>\Music\ and add/modify files from there.

Yes. Libraries is just a useless front for the actual folders.
