Well there was a pretty "unique" race that was just humanoid purple monsters with a bunch of eyes on them

What I'm confused about is who made all the ancient gates and stuff. It says the gate is of incalculably ancient origin, yet it has all of the present races. Whatever ancient alien race made the gates, they predicted the existence of all of the races at this exact time. This was a race so advanced that they could see the loving future. Yet they are gone. What happened to them?

Well considering the fact that they aren't anywhere in the game, and their face is missing from the gates, I just assumed that it was a forerunner-style ancient super-advanced extinct race.

EDIT: Also the glitch were created by an ancient now-extinct race. Might be them.

To be fair, they could simply have up-and-vanished in the last 50k years.
Humans have been around a long long time without being anywhere near space-worthy, so it would be possible that an earlier civilisation had traversed the known galaxy, building these gates in every system, and had identified all the sentient and likely space-faring species out there, and then included sculpture of them in their constructions.
