They were made at the same time! but with different shading!

The left is 2006, it has shading and the cloud has an outline which looks alot better.

Well, as of now in the progress of the game, the right one has more guns (you use the number keys 1-5).

I decided to finish the unfinished game, and ended up scraping the entire thing and rehashing a new system. If you'll notice now Mario has to pick up the weapon, and what more he can now hold a second weapon on his back!

09 is the new one, because the clouds have half transparency on the lines. The one on the left is '05, because the clouds have obvious white lines on the outlines which should not be there (poor transparency options)

There's no transparency issues with either game. I just decided to change the clouds from white to gray. The outline you were talking about was always there, but with new colors it's more visible.

By transparency issues I figured that if there's the same person making the same thing four years apart, they're going to forget something up the first time.
