You are doing the deleting wrong.

Go to your team fortress 2 folder, into your tf folder and delete the folder models and the folder materials

i deleted my whole tf folder when i downloaded touhou fortress 2

then replaced it by using that game content file.

It actually re-downloads itself if you delete something important.
As long as you don't delete the .gcf you shouldn't worry what you delete in your team fortress 2 folder.
