The Space Pirates attacked a Galactic Federation vessel, siezing an alien specimen known as Metroid. The Metroids are dangerous floating specimens, capable of latching onto any living thing and draining it's energy. The Space Pirate's plan was to mutate the Metroids and to use them as weapons. The Federation attacks the planet Zebes, but the Pirates resist, forcing the Federation to retreat. As a last resort, the Galactic Federation sends a lone Bounty Hunter to penetrate the Pirate's base and destroy Mother Brain, a mechanical lifeform designed to control everything in the base.
Metroid II: The Return of Samus
In the previous Metroid, Samus Aran destroyed the Pirate's operation on the planet Zebes. But to ensure that the Space Pirates never get any more Metroids, they send Samus to destroy the Metroid's home planet: SR388. As she continues, she notices that several of the Metroids have been mutated; going from the small jellyfish-like creatures to huge lizards. Towards the end, Samus must destroy the Metroid Queen.
Along the way, she discovers a lone Metroid egg that hatches in front of her. Samus being the first thing it saw, it considered her it's mother. Samus spares it, remembering her childhood incident on the earth colony K2-L.
Super Metroid
Super Metroid takes place immediately after the events in Metroid II. Samus describes her incident on the Metroid's home planet, SR388, in an opening narrative. She brought the larva to the Ceres Space Colony, where scientists learned that they were capable of harnessing it's powers.
Just as Samus leaves the colony, she recieves a distress call from the research base and returns immediately. There she finds the base destroyed and the larva stolen. The mission begins as she sets off in pursuit of the Space Pirate's leader, Ridely.
Along the way, Samus defeats several of the Pirate's leader, leading to a place known as Tourain. There she encounters the Metroid larva, where it has grown to an enormous size. The Metroid larva attacks Samus and nearly kills her until it realizes who she is and departs her.
Samus restores her energy and confronts Mother Brain yet again. Mother Brain brings Samus to a near-death situation yet again until the baby Metroid attacks Mother Brain. Mother Brain kills it in retaliation, but is in turn destroyed be Samus with a very powerful weapon given to her by the baby Metroid.
Metroid Fusion
Samus continues to explore the surface of the planet SR388 with a crew from the Biologic Space Laboratories. She encounters an X, a parasite capable of infecting it's host and copying them.
Taking nothing of the attack, Samus leaves in her ship. Shortly afterwards, however, Samus falls unconscious and nearly crashes into an asteroid. She is recovered by the BSL crew, where they give her a 1% chance of survival. They remove parts of her powersuit for research, though. Thankfully, they create a vaccine using DNA from the baby Metroid.
However, the pieces of Samus' suit that were removed from her contained the X parasite and begin to mutate, creating the Samus Aran-X. The SA-X kills all of the researchers and Samus, in her weakened state, must run from it.
Samus was weakened from the Metroid DNA, recieving a weakness to cold. Her new suit, known as the Fusion Suit, is also weak. Samus must recover her powerups as she explores the BSL ship, while running from the SA-X.
Metroid Prime
The game begins when Samus recieves a distress call from the Space Pirate's Frigate Orpheon, who's crew has been slaughtered by their own mutated kind. Upon arriving at the core, Samus is faced with the Parasite Queen and must defeat it. Having being defeated, the Queen falls into the reactor core of the ship and Samus must escape it. While escaping, an electrical charge hits Samus, destroying all of her upgrades for her suit. She encounters Meta Ridley, who flies to the planet known as Tallon IV, and Samus gives chase.
Samus lands on a place known as the Tallon Overworld and quickly discovers the Chozo Ruins, the remains of a Chozo colony destroyed by a meteor containing a corruptible substance known as Phazon. Samus also discovers a Chozo temple that is sealing off the impact crater, where the Space Pirates are trying to get to.
Samus reaches the Magmoor Caverns and explores them before continuing to Phenendra. She recieves the Gravity Suit here and must then fight the Omega Pirate. Upon defeat, it collapses onto Samus, giving her the Phazon Suit.
Samus recovers the 12 keys required to open the Chozo temple, but is attacked by Meta Ridely. She defeats him with some help from the temple's defense system. The Chozo Artifacts and the Phazon Suit allows Samus to access the Impact Crater, where she discovers a Phazon-mutated beast known as Metroid Prime. After Samus defeats it, all of the Phazon on Tallon IV dissappears an the Metroid Prime steals Samus' Phazon Suit in a last effort to survive, reverting Samus back into her Gravity Suit. As Samus runs from the collapsing temple, the Metroid Prime becomes the Phazon being known as Dark Samus.
