I liked Majora's mask, personally.  I don't know why, but I've never liked OOt as much as I like MM.  They're both good, I just prefer MM.

The 3-day limit added challenge and pressure.
It's like Pikmin compared to Pikmin 2, the first has the 30 day time limit while the second has none whatsoever.

At the same time, Majora's Mask has less dungeons and whatnot and is not nearly as long.
