Can anyone explain to me how I was rude or cruel to this woman?

Nah you weren't. There are just some people that think if you disagree with a person, it's automatically arguing, therefore it's rude. I disagree with your beliefs, but I was never rude about it was I?

lets say you were wearing a shirt that said "No gods, no kings, only man"

You were going about your business shopping when all of a sudden a person stopped you and said "Close, but no cigar!" then ran off.

seems pretty rude to me

hell it's rude to say anything to a total stranger then run off
