I don't know how these bundles work, so what do I do now?
Do you enter the code the same way you would activate HL2 if you got it on a disk?

Yes.

Steam Library -> ADD A GAME... -> Activate a product on steam... -> Copy and paste your cd key from the site and the things will unlock.
