It's from the second episode of the OVA, Akito the Exiled. Third episode comes out in September or something.

My friend really didn't like the ending to Evangelion.

This is going to sound relatively hipster-like, but the majority of people who didn't like the ending to Evangelion or The End of Evangelion (the movie is actually called that) were taken in too much by the first two episodes of the series.

was it meant to be creepy/abusive and lead to satsuki's betray of ragyo or is it pure fanservice and we shouldn't take anything away from it?

I'd like to think it reveals something of their dynamic, but a lot of people seem to think that kill la kill has absolutely no subtlety and it's just fanservice
