I've had a theory that HL3 might contain some kind of time travel. In HL2 when you teleport out of Nova Prospekt it takes a week to get back to city 17 but for you it went by in a few seconds. Dr.Kliener says it was "a very slow teleport" but maybe you traveled forward in time instead.

So then in HL3 maybe everyone will figure this out and Gordon Freeman will fight the combine with dinosaurs or something.

No, they go to that ship in the ice and then they find out they have to go back to Black Messa for some reason and then they get some portal working, go back in time, and then Gordon has to stop himself from creating the Renascence cascade, but then you realize it was actually your fault from something you did and you can't stop it so some more stuff happens and then the game ends.
