After GlaDoS releases Chell, you don't know where she goes. She could have walked, found some kind of Hostel and helped the uprising against the Combine for all we know.

i think (besides the ship) that a good part of the game may be spent at aperture science.
forget about portal, aperture still is a huge plot point they barely touched on in the hl games.

Maybe they find the ship but then a portal on the ship sends them to aperture science and then stuff happens there and they find out more about portal technology and find a way to stop the combine.

That would pretty much confirm the end of the Portal games, but where would valve go after Half Life and portal? Those were really the only two Valve games with narrative.
