Only if it's successfully deployed. If so, the virus can no longer spread at all, so yeah, game over. If you get really lucky, they'll screw up and make you immune to further vaccinations. I was really unlucky one game, and couldn't get into Peru and Argentina in time, but I was in Madagascar and wanted to make them suffer. They forgeted up the vaccine and made me immune, which sucked because the game was forfeit.
