Considering he went back to the past, when he had yet to defeat ganondorf, I'd say it was appropriate.

Finding Captain Keyes for the first time was disturbingly sad.

Do you mean finding him in the prison cell on board Truth and Reconciliation, or do you mean later on when you find him as a proto-gravemind, again on Truth and Reconciliation.

Or when he doesn't keep his gun loaded?

I guess when Astrid died in Skyrim I was kinda sad, but in the end she was a lying, cheating, backstabber.
