I think the best ending involves no killing at all to prove you really aren't some evil guy, maybe being framed and killing the dudes is "stooping to their level" kinda thing.

Oh my god. The ending sucked but I knew it was coming because I killed everyone. Stop telling me I shouldn't have. It's the way I wanted to play it lol.

I think the game brings this up multiple times if you're killing everybody.

More than one way to do each mission doesn't make it longer though - Unless I were to re do each mission as I did them

Yes, I forgot how much of a difference it makes to shoot someone in the face than shoot someone in the back.
