I've went through your pastebin log and noticed TightVNC. A remote-desktop program that has a bad reputation.

Uninstall it.

Actually, If hackers somehow gained access to programs like that they could potentially use it for malicious purposes.

I don't know bro. There seems to be nothing else that can cause this.

And since those commands he's getting is someone trying to remote him, I'm pretty sure it connects very well.

I'm wondering, Considering he had trojan droppers, Imagine if it dropped hidden malware and allowed the program to connect to a computer to allow a hacker to remotely control his computer, Although that's just a theory.

That theory could well work since VNC's are notorious for having really bad security and he has one.

TightVNC isn't running though, and hasn't ran in months

TightVNC isn't running.
You can at least try to see if that's the problem. If it's not you can install it back.

It's possible something could be hiding the presence of other programs Although it's probably not.

Actually, Although you've scanned with malwarebytes antirootkit, If you don't mind, Why don't you scanning with kaspersky tdsskiller while making sure all areas except extended memory is selected for scanning and then show us the log?
