If we look purely at terrorist attacks, then it's somewhere in the tens or hundreds of thousands. There's not very much comprehensive research on modern terrorism because it's modern. People have researched the Crusades for centuries.

The numbers don't actually matter though because the world was a completely different place back then. Even if the Crusades killed less people, you're not accounting for what might have happened if the world was as interconnected and populated as it is now. The reason why people bring up the Crusades is because it goes to show that religiously-motivated conquests are more complicated than just scripture. Religion is an excellent vehicle for hatred, but so is nationalism. If you're going to blame the modern state of the Middle East on there being so many Muslims, then you'd have to blame the outcome of WWII on the number of Germans in Europe.
