How do I change the colour of a welcome message through IGSO?

I don't know if you can, but you can just edit the file in your config folder somewhere, it should say '\c6 Welcome to Blockland %1' or something like that; just change c6 to something else.

I wouldn't recommend doing it if your an inexperienced coder. Not pointing fingers, but it's easier to ask someone who knows code and have them do it.
