There are three options for players attacking riders and horses:
1. Attack the rider: This is basically the same as attacking any normal minifig.
2. Attack the horse: Attacker gets +1 attack bonus because of the horse's size. Rider will still be alive even if horse dies, and vice versa.
3. Attack both: If this happens the owner of the horse/rider combo that is being attacked gets to choose which of them take any successful hits.

So yeah, they can be counted as separate or as one thing, but you would still use the armor of whichever being gets hit.

Trex and.... whatever that's called: structure level 2, armor 2d10

But really it's up to the user to decide structure level, size just determines how many weapons and devices it can activate in a turn, how many times it can be damaged before it's destroyed, and its maximum Structure Level. Here's the chart with examples:

what does #d## mean

another thing i am confused about is how we would set up the game over the forum, ie: If my legos are at my house and your legos are at your house how can we fight on one single map?

One person makes their own map and an arrangement of forces for people to  select. The orders are sent in via PM, the host then does the things, blah blah blah
I may actually set one up for us forumers to do. I tried before but it didn't go well because I didn't have the time. But now I'm out of school and can actually have a day to do so.

what does #d## mean

the first number represents how many dice you roll, the "D" stands for "di(c)e" and the following number represents the type of die/the number of sides the die has.

taking your triceratops for example, you would roll three ten-sided dice to determine its armor rating.
