The only add on that I know of that allows the story to continue is Broken Steel. The Pitt, Operation Anchorage, and Point Lookout are all available the second you leave Vault 101, it doesn't continue the story. It still ends after "Take it Back" mission. But I play it for 360, so it might be different in PC.

On the PC there are user made add-ons, and someone made an add-on that lets you play after the main quest is completed.
